Downloading from Skype.com, the Ubuntu 12.04 (multiarch) will provide the best software for any elementary Luna or Freya installation. In the future, should a Ubuntu 14.04 version become available, then that would be preferable on Freya.

The quickest way to find such problem is to verify the enabled repositories in /etc/apt/sources.list file directly and don't trust software-properties-gtk GUI tool. trusty-security & trusty-updates should have same component (main universe multiverse restricted) same as in trusty. So you found the solution, but I'm giving you a better info for anyone that have this problem too, I though that the Skype app was a joke but no, it's really well done, even if it's in alpha state, So for fixing the problem basically just select Tools -> Close to tray

There is a mod for this on Ask Ubuntu. It allows you to use any icons you want, but the package listed to download is a monochrome that goes well with elementary.

Try installing the new Skype Alpha for Linux. I am using it and it works like a charm.
