Okay this seems to have happen during the system installation time. Basically all your repos in source.list have had their version code replaced from xenial (upon which elememtaryOS Loki is based) to loki. So do open your source.list file in a text editor and change all the version code in the repos from loki to xenial. For example in the screenshot, I saw http://archive.ubuntu.com/ubuntu loki Release which should have been http://archive.ubuntu.com/ubuntu xenial main. Anyway I giving you my source.list of my Loki installation you can copy the repos from there.
